I have just started using the tex2pdf script (see Lyx's tips & tricks under pdf). This works very well for me. After installation, just choose File -> Export -> PDF (pdflatex) and it does all the needed conversions (including for xfig) and gives a good pdf file. The only minor problem is that you can't use dots in the file name (except one before the file extension).
