That's because \Pr is defined (by LaTeX) as \def\Pr{\mathop{\operator@font
Pr}} i.e. as operator.

Do whatever you like. But there are simpler solutions. First of all, you
could toggle the limits with M-m l, secondly you could have a math macro
\pr etc.
