I had a similar problem with lyx 1.2.3. The fonts in mathed were wrong, and 
the reason was that I had both bakoma ttf fonts and bluesky ps fonts in my 
X font path. All fonts were installed by the KDE fontmanager. That program 
generated also the .afm files. When I removed the ttf fonts (and the .afm 
metrics for them), all was ok.

BTW, make shure you also have the bluesky version of amsfonts installed.

And even worse, it does not allow pdfs that include the fonts to be 
distributed.
