Actually Lyx is not at fault here at all. Install under linux with rpms or whatever works really well. Cygwin causes a lot of problems. The cygwin setup program (IMHO) is quite a nasty piece of software. There is an obscure box in the setup window which needs to also be checked, (which automatically unchecked!) so that python installs. This might only happen if you are adding to an existing install. FAIK this could be the intended behaviour of the cygwin installer. Its just that it is confusing and can catch you out. I guess the entire process of installing cygwin under windows can be likened to what rh 5.x ( or earlier) was like to install a few years ago. Now any idiot can install a recent release of linux.
