Use a label beginning with eq: for the equation, and then choose Prettyref/Formatted ref in the insert reference dialog.
Thanks for the quick answer. Is there a manual for these type of small details and other ones as well or is there development of LyX going faster than its manuals? I don't like to bother busy people with small details but some times one get frustrated when small things do not work (especially coming from the MS WORD side). The big things of course are the real reason for using LyX: Nice typesetting, automatic sorting of references, equation numbering, cross references etc.
