Hmm, this sounds familiar... you can check the notes once more, or send me 
the .lyx-file (or a minimal version) and I could check if I get the same 
problem. However, I'm guessing that this is a problem with the options 
sent to gv... 

Here's a screenshot of my preferences in Lyx:

I just tried with layout_by_Dekel/sample.lyx, and View->postscript does 
show it "flipped", and changing to seascape fixes it. However, I do see 
the entire page when I've flipped it.

Setting pdf viewer is done in prefs./formats I think, see this screenshot:

Unfortunately I can't help you here, I never got that working... (same for 
theorem I think).

My only advaice is to try and write the theorems/lemmas using a list 
environment instead...
