You may have to configure the converter that LyX uses for HTML export 
(lyxport) for making links within latex2html.

My experience has been that unless you're working with complex math or 
graphics, you might rather use ltoh (http://quong.com/ltoh/) instead. 
It's not very hard to make it into URLs.

Also, consider using the URL package and wrapping your URLs in \url{}.
