Have you tried running the reconfigure script (configure.bat) from a dos session? That's likely to be more informative. (I had a problem with this under win2k, which I think had to do with win2k on a 128MB ram machine. I switched shells --- bash.exe renamed sh.exe + cygwin1.dll from the cygwin distribution --- and it ran ok).
