Curious.. how did you manage to get the tilde using the keyboard to show up
above the character you wanted the tilde on? I tried but the closest I
could get was to use superscript but then it is slightly shifted to the
right...

tilde in latex is the command \tilde which can be obtained using \tilde in
ERT within LyX, or by using the Math panel or a shortcut - M-m-Shift-& ..
so I'm guessing that latex simply ignored the regular ~ ..
