No I don't think it is the style. I changed the style file from plain to another and it works. I am using a msuthesis.cls (written by a CS professor at our school) for my thesis and if I change the Layout>Document>Document Class to msuthesis instead of article Bibtex stops working. I am going to dig through the class file to see if there is something in there that may be messing Lyx up, but I really don't know what I'm doing :)
