While John Levon answered correctly that there is no "proper directory", I would add that what really matters is which LyX you use and probably the other one should be get rid off. To find what you use, try 'which lyx' in xterm. Possibly you have installed older version from rpm/deb package and then you compiled the newer version on your own, haven't you? If it is so, uninstall the package (with rpm -e, apt-get purge, whatever) and use just your compiled version.
