Hello Matej, I have been using the native port of Lyx, version 1.3.2 and found that the only way to get my thesis.cls file to be recognize was to find the .lyx folder it created, under my Windows login name.
I use Windows 2000 as the administrator (bad habit, I know), and in the C:\Documents and Settings\Administrator folder, I found a .lyx folder. If you wish to make the hollywood class visible for all users, I believe the more general approach is more suited, but it seems something hardcoded in the port does not work. Moving my thesis.layout file to this folder made it discoverable by the Reconfigure script. You should try this, I went through a lot of gried using the cygwin version before, as it seemed to not find the file. If it finds hollywood.cls, you are half way through. Start LyX and run Edit/Reconfigure. Then restart LyX and File/New from Template. Select hollywood.lyx as a template. Save under the new name and you are all set!
