I'm not sure that restarting LyX makes a diff. on Linux.. just confimed it in fact.. so looks like you're slightly better off.. :-) My current workaround (which may help you cos it doesn't require a restart) is to change an "Include" (any include will do, not necessarily the included file that was changed) to "Input" and then update dvi.. after the next change on an included file, I change the input back to include and this process continues..
I searched for a bug report regarding this on bugzilla but can't find one.. now that you've confirmed it, I'll file it..
