This is a known problem with LyX. The only problem to overcome it that I can
think of is to add an ERT inset with just '{' before the aequation, and
another one with '}' after it. The curly brackets will somehow hide the
closing square bracket.
I just made a patch to fix that, that will probably be ported to 1.3.x too.
