I think there were some problems with the preferences when
upgrading from 1.2 to 1.3 that made latex not run enough times.
In preferences does the LYX->LATEX export have the extraflag
"latex" set ? if not write latex in the extra flag box.
If that doesn't work you could try moving the ~/.lyx/ dir to
~/.old_lyx and reconfigure.

Thanks for the attempt, but unfortunatly it did not work ... The extra
flag is already set and making a new .lyx does not help. Seems like
the problem may be independent of LyX -- running latex and bibtex
manually on an exported tex-file works fine when I am in the
directory of the bibtex-database, but not utside this directory.

Sanity check: if you echo $BIBINPUTS from the document's directory, do
you get what you should?
