Hi Jack,

Im not sure I get all your troubles, but I do understand your general 
puzzlement and, perhaps, frustration!

Trying LyX the first times, I wondrered what these people thought was so great 
about this bizzarre program!

First: Standard is not indented after section because according to the 
Recieved Tradition of Classical Typgraphy a text shall not be indented after 
a section heading. And we respect the Recieved Tradition of Classical 
Typgraphy!

LyX is pecular, in the world og word processors, because it separates two 
roles, two proffessions; typography and writing. 

The first rule is: you do the writing, LyX does the typography. MS-word/
OpenOffice-kind-of word processors have "democratised" the art of typography. 
Everone can do it, you don't need the experts. Sometimes this leads to novel, 
creative and beautiful lay out. Other times it leads to the deep frustration 
of someone who do not only has got the free opportunity to do typography, but 
the burden to /have/ to do typography. And when writing books, MS-word can 
make this burden a heavy one.
        LyX is NOT "democratic". It is elitist, when it comes to typography. The 
philosphy is: Most people will do worse in typography than typographs. 
Typographs have the Recieved Tradition of Classical Typgraphy to draw on. 
People have nothing. So don't give them the choice. Let people who want to 
write do precicely that; Write, not do typo. Free your mind to do the 
writing!

Second rule: You can do some simple typographic choices, such as setting 
margins and font-types (Look at the "Layout"-menu)

Third rule: You can do advanced typography, but this is not easy on LyX. It is 
sometimes much, much worse than working in OpenOffice! Advanced typography is 
done using the programming language LaTeX. If you want to write a book, 
expect that you have to do some hacking in LaTeX. BUT: I have written a large 
book in LyX without knowing anything about LaTex. This has been possible 
because there are many tips and tricks available on the net, on this 
user-list, and on various web-pages, notably "tips and tricks" at 
www.lyx.org.
