I haven't heard of this before, but I wonder if it is the result of a permissions problem.
Try quitting LyX, renaming your ~/.lyx folder to something else, and then restarting LyX (which should regenerate your ~/.lyx folder). Then see if you can change preferences normally.
(Note that ~/.lyx is a hidden folder. To rename ~/.lyx, go to the Finder, select Go -> Go to Folder ..., and type "~/.lyx" in the dialog that pops up. The Finder will then reveal that folder, and you can rename it normally.)
If that works, you can copy any files you might have added to your old (now renamed) .lyx folder into the new one (such as files in the layouts or templates folders), and then delete that old folder. If not, ... we'll try something else.
