No citations: I would check the temp directory (while the document was open in LyX, after having generated a DVI or PDF or whatever), and check whether the .aux and .bbl files exist there. If yes, maybe it's a permissions problem(?). If no, either there's a problem with the .bib file or BiBTeX simply isn't running. To test the former, you could export the document as LaTeX and then manually run latex, bibtex, latex on it to see what you get.
Some citations but not all: Sounds like a flawed .bib file, maybe? Again, I would start by exporting to LaTeX and running latex, bibtex, latex manually. If the problem persists, it's likely to be in the .bib file rather than a LyX issue. Look over the .bib file, and if you can't find a problem, try deleting entries from the .bib file until the missing citations (less, obviously, the one you deleted) show up.
If I run pdflatex manually I get same problem. here is the log file. Does this mean anything to anyone? Help much appreciated.
