Have you tried the "Change Tracking" patch described here: http://wiki.lyx.org/pmwiki.php/Tips/ChangeTrackingLyx1-3-2 See especially the end of the article and Jane McKean's statement that she's using a (slightly modified) version of the patch with LyX 1.3.5.
