Not difficult, really. I have just managed to do that.
I suppose, thet there is no other way here than
insert ERT \hspace*{\parindent} befor the first line
after a proof.
A problem of LyX, doesn't insert an empty line, which maybe
possible by the layout, but I forgot about it. ->docs
Otherwise there maybe an option in ntheorem
