Babel can be disabled via Edit>Preferences>Language>Use Babel
However, only on a per-user, not on a per-document basis.
However, I am quite sure there should be a solution to your problem other than removing babel, its only I do not know it.

I set the document language to english for all documents (even the few that include non-english)
and lyx uses babel only for those documents that actually include the non-english input (hebrew
in my case). Thats good for me since babel+hebrew (don't know about others) doesn't play nicely
for some of the ams stuff.
