What happens if you simply coment this out:

graphics.sty is deprecated in favour of graphicx.sty, if I understand 
correctly. Certainly, that's what LyX uses. If you use any 'graphics 
insets' in your LyX document, then I'd just comment out this line.

Do you need these, or does the change bar thingie not do something 
similar? Or maybe you mean that the preamble of your LaTeX document 
contains these, rather than the Preamble available through the 
Layouts->Docuement dialog?
