you to add a new line but that does nothing either. I checked my bindings

I'm using a (modification of) Peng's customized bind file given at
http://wiki.lyx.org/LyX/KeyboardShortcuts
My modification just remaps some of the Greek letters and a couple of
others. Nothing about C-Enter and C-Tab
This is the culprit. C-Enter and C-Tab are not defined by default; they
have to be defined in a binding file. Bo's file loads three standard
binding files, but none of them defines C-Enter. One of the ones it
loads, I think math.bind, does define C-Tab. I tried Bo's bind file (on
a Win XP system), and C-Tab does work if you create a multiline equation
array via the menu system. C-Enter does not work.
So your best bet is probably to add C-Enter to your modified version of
Bo's bind file. You need to define it as C-Return, by the way, not
C-Enter. Look in the standard cua.bind file for a definition.
