I understand that there is a bug in Qt 3.2.1 Non-Commercial which somehow
makes the "=" sign invisible at certain screen zooms. Try fiddling with
the "Zoom %" setting in the "Look and feel->Screen fonts" pane of the
Edit->Preferences dialog.
It's not just the equation sign; seems to me some of the arrows can
disappear, and I think I've lost + and - signs at certain zoom/dpi
combinations.
As Angus said, fiddling with zoom % and screen dpi may help. Switching
to the Bakoma4LyX fonts also might help.
