LyX doesn't know anything about LaTeX .cls files. You need to write an
IEEEconf.layout file for LyX.
I'd guess that this should be enough to get you started:
#% Do not delete he line below; configure depends on this
# \DeclareLaTeXClass{article (IEEEconf)}
Input article.layout
But you might want to look at IEEEtran.layout too...
