Are you using the anoncvs.us.lyx.org mirror of the cvs repository? If so, then the directory has indeed changed, as described here: http://thread.gmane.org/gmane.editors.lyx.devel/47733 Please change all references of /cvs to /var/cvs when referring to cvs.sylvan.com (AKA anoncvs.us.lyx.org).
