Yes. Get Steffen Evers' script 'tex2pdf', it does all you need from the command line - including conversion of hyperlinks, thumbnail generation, etc. In spite of its name, it can deal with LyX _and_ LaTeX. (The script used to be at http://tex2pdf.berlios.de/, but something is wrong with that right now ...)
