Because "ae" aren't "real" fonts. For example accents and umlauts like "ü" are made of "¨" + "u". This leads to problems when you are searching in a PDF-file for a word like "über".
Using the latin modern fonts is a better option, see

but they aren't in the standard version of all LaTeX-distributions, e.g. not im MiKTeX's small version that is shipped with the installer.

Use C-d only once and the C-S-d or the icon in the menu bar that is between the DVI inco and the PDF(Acrobat) icon.
