I then tried to run the script myself, from dosbox. For that reason, I
installed Msys (which isn't installed with the installer by default, I
think). I added "C:\msys\bin" and "c:\miktex\bin" to the Path
environment and ran "sh configure". This did something, worked away, and
configured.
SH: The Uwe installer is supposed to come with the necessary Msys
files. Since the Angus installer is known to work with Win98 (if
shfolder.dll is also installed) and the status of the Uwe installer
is unknown in this regard, it it prudent to duplicate the environment
in which LyX is known to work on Win98.
Assuming you have used Add/Remove programs, delete Lyx and any
preferences(config) folder it may have created. Remove Msys and
any folders that contain Msys files.

Conflicts can arise if you have other programs with files that have
the same name as Msys such as Cygwin. So put all the Lyx helper apps
at the beginning of your Windows path statement. Install Lyx and all
the associated programs in directories which have no spaces in the
path. This is usually not necessary, but good troubleshooting requires
eliminating as many free problem variables as possible.
The Miktex installation comes in Small, Large and Total bundles. I
think you should use the Total install. The default install is to
C:\texmf and C:\localtexmf and you mention "c:\miktex\bin". Latex.exe
should be located in C:\texmf\miktex\bin.
At the end, LyX started, but with the error message "This is not a LyX
document", in a tiny, non-resizable window, and the error "bddraw = 0"
in the dos box, seemingly repeating itself whenever the mouse moves over
the LyX window.
I then uninstalled everything and used the 1.3.7 version 3 installer,
downloading and installing (without problems) python, miktex, gsview,
and the rest (apart from perl). The errors were exactly the same. No
scripted configuration at the end of the installation procedure, and
manual configuration was not that successful.
Msys provides sed.exe and sh.exe which is the sh used in sh configure.
I can't tell that you installed this with MSYS-1.0.10.exe because the
default directory is not "C:\msys\bin" I'm not sure that you removed
all traces of LyX before trying this reinstall. Since this WinLyx98
was tested with MSYS-1.0.exe maybe you could try that instead of
MSYS-1.0.10.exe (but that is a longshot as the cause of the problem).
I tried to run the script in an Msys box (as suggested on the wiki
page), but the result was exactly the same: tiny, non-resizable window
and error messages in the dos box.
Does anyone have any idea what else I could try? What paths need to be
in the path environment? Would it help if I posted the output of the "sh
configure" run? Should I use an earlier version - or 1.4?

Use 1.3.7. My advice has been about setting up the correct
installation environment, not about a Win98 specific problem
(Lyx1.3.6 didn't work in Win98). Delete all traces of a prior
installation of LyX. Delete and then install Msys in the default
directory and put it and the other apps at the beginning of your
Windows Path. In the past Lyx has created during install a
preferences folder that has interfered with new installations
of Lyx, which is what I mean by all traces of LyX.
Don't use paths which contains spaces like C:\program files\...,
