The fact that beamer's not listed in the "checking for document class"
output suggests that the configuration script didn't see the beamer
layout file. You said you downloaded it from the Wiki, but I wasn't
aware there was one on the Wiki (at least, I can't find it, which
doesn't prove much). There's a "beamerarticle" layout, which is
something else entirely. If that's the one you downloaded, it won't get
LyX to recognize beamer.
The beamer package ships with a layout file, which should be in
<texroot>\tex\latex\beamer\lyx\layouts. Try copying that one into your
LyX layouts directory and reconfiguring. If you don't have it, e-mail
me directly and I'll mail you a copy.
If you peek into your beamer.layout file with a text viewer (e.g.,
notepad), you should have a line that says
# \DeclareLaTeXClass{Beamer Presentation Class}
(about line 2 of the file). If that's present, then the configuration
script may not be seeing the layout folder. If it's not present, the
layout file itself is the culprit.
