You may try tex2pdf, which runs pdflatex on a temporary modification of the sources after converting epses tp pdf (or using existing png, pdf or jpg graphics), so that latex compilation stills works, but output is produced with pdflatex. http://developer.berlios.de/projects/tex2pdf/ In addition, tex2pdf manages hyperref for you.
