These are problems. They indicate that the configuration script was never run successfully (or else that something happened to the configuration output).

This is another symptom of an incomplete configuration.

These messages are harmless (I get them on my machine as well). They are just confirming that Unix style paths are being converted to Windows style paths.

Your configuration files (including preferences, packages.lst and textclass.lst) should be in C:\Documents and Settings\<your logon id>\Application Data\LyX1.4.x. If that directory does not exist, or if the files are not there, you need to reconfigure LyX. If the files are there, then the problem is that for some reason LyX is not looking in the right place.
