I don't know if this will help, but I have LyX set up with English as the primary language and German as the secondary language, as follows:
1. In Tools -> Preferences... -> Language settings -> Spellchecker -> Alternative language, I have "de_DE". You would presumably want "es_ES" if Spanish is your secondary language. If you want Spanish as primary and English as secondary, I think you need to set an environment variable (either LANGUAGE=es_ES or LANG=es_ES, I forget) and then make the secondary language en_US or en_GB (depending on whether you want those extra letters the Brits insist on foisting off on us).
2. If my document is in German, in Document -> Settings... -> Language I select German (so Spanish for you, unless you make Spanish your default language).
