Yes. Use comments, not notes. LyX has both, and the only difference (apart
from the different display on screen) is that notes do not get exported
to .tex, but comments do get exported (not with %, but in a comment
environment).
There is another difference which is quite important: I can navigate via
"Navigate" > "Next Note" to the next LyX note, which I can not do for
the comments. If this could be added, i.e. jumping to the next comment,
a Comment could function as a Note.
But I must agree that a possibility of printing the notes in a
transparent box on top of the text could be very useful.
If you want to make these comments visible in the pdf, just write something
like
\renewenvironment{comment}{\begingroup\small}{\endgroup}
to the preamble (untested).
