(That's why the possibility of ERT is so important for lyx.) So the goal should probably be only a reasonable subset in the GUI that covers an important chunk. But note that I would be perfectly happy with a solution that involves defining a special export chain or something like that. But looking at the Branch setting dialog, what about adding a switch "indicate in output file"? (This is clearly not an ideal denominator, but just to get the idea...) I think the dialog would still be very clear and organized, the main area would have four instead of three columns, and there would be an additional button; there seems to be plenty of space for that.
