I can confirm this problem and created a bug report (3184) with two examples:

The bug is getting a bit annoying because I am using greyed out notes quite a 
lot in my thesis draft. I was digging through bugzilla and found a bug which 
seemed similar first (id 3184). However, it is not about greyed out notes that 
are split across multiple pages.

I hope somebody can help!
