Thanks Jean-Marc, It turned out the problem was caused by my inclusion of an AlignPossible directive. When I removed that, not only did the warning disappear, but my LeftMargin and RightMargin directives started including the proper indentation within the LyX editor. I have no idea what AlignPossible does, but in my case it caused more harm than good. Thanks again for all the help.
