The default page size is 128mm by 96mm. Till Tantau (the author) picked those values in part because the aspect ratio (4:3) matches a lot of projectors (and, since he's German, he gets to use the metric scale :-). Why? When I print my beamer presentations (from Acrobat Reader), AR stretches them automatically to pretty well fill the sheet (assuming I print one frame per page).
This is annoying when sending lyx pdf output to others, who may be lacking in technical skills (e.g., your boss).

What is the best way to fix this when using beamer from lyx?
The easy way is to print from your PDF reader, rather than directly from LyX. Then tell your PDF reader to scale the output to whatever size you like. You can also do multiple frames per page, although you'll have to fiddle with a few extra settings to keep them from coming out small with lots of wasted white space around them.
