In order for LyX to use a document class, it needs to have a layout file for the class. The layout file tells LyX how to display documents of that class in the GUI. LyX ships with layouts for a large number of common (and IMHO not so common) classes, but if this is a specialized class, LyX may well lack a layout for it.

Chapter 5 of Help -> Customization explains this (particularly section 5.2). You may need to create your own layout file. There are a few user-provided layouts on the wiki at http://wiki.lyx.org/Layouts/Layouts.
