Thanks, but I think I may have solved this. The last item in the document (other than the code for the reference list) was a figure set to "default" placement, By changing this to the "here if possible" option, the text that was being moved from above the figure to below the reference list, now seems to be staying where it should be.

1. remove references and list
2. go to the very end of the lyx document
3. if you want the references appear on a separate page - instert -> Formatting 
-> Page
Break
4. Below the Page Break: insert -> List/TOC -> Bibtext/Bibliography
5. Add you reference(s) in your text again.
