Good idea. Don't have one of these yet.
Pity it's not possible in the layout.
You can do this, you just have to do it in the preamble part, e.g.:
Preamble
\setlength{parskip}{\medskipamount}
\setlength{parindent}{0pt}
EndPreamble
There may be a better way to do it using the koma-script functions.
Check the docs.
Note that this will override LyX's Document>Settings setting.
You might file an enhancement request about this. It seems like a pretty
natural thing to want to do: to set certain Document>Settings defaults
from a layout file.
