Then you have now a broken LaTeX engine in your system.
I suggest that you
- uninstall LyX completely
- uninstall MiKTeX completely
- open an internet connecttion
- reinstall LyX using the complete variant of this installer:
http://wiki.lyx.org/Windows/LyXWinInstaller
The install process may take a while, but then you have a working MiKTeX and all needed document
classes.
