Every new LyX release can be installed side by side to an old LyX version. LyX 1.6 doesn't install MiKTeX, it only installs it when no LaTeX is found on your system.
Does LyX configure script have any preference searching for MikTeX?
configure searches only for the latex.exe, so it doesn't matter what LaTeX distribution you are using. regards Uwe
