Did you check the used fonts in Document>Settings>Fonts?

One possibility is that the default for new documents now uses Latin
Modern fonts instead of Computer Modern.

Latin Modern is an outlined CM variant but a bit lighter/thinner.

I think it is the opposite. pdf look better with Latin Modern because the font is bolder that Computer Modern.

What happened to Christian is perhaps that he had customised his defaults in 1.5.x to use Latin Modern. He now sees the default Computer Modern in his 1.6 installation because it's not customised yet (class defaults is Computer Modern for the classes I use). And Computer Modern pdf look like bad in adobe reader.
