I will simply answer myself :) Running reconfigure is not enough, I should have read http://wiki.lyx.org/BibTeX/German this page first to learn that I have to go to Tools -> TeX Information and search for the desired bibliography style there. This also works for LaTeX classes and other custom additions to the TeX tree.
