LyX tests for the presence of a large number of LaTeX packages by attempting to compile a trivial document in each one. If MiKTeX is set to download missing packages "on the fly", each time LyX looks for a LaTeX package you do not have, MiKTeX will go off to an Internet repository to try to get it. If your Internet connection is slow, or the repository is having a bad day, this can be endless.

When I install LyX on a Windows machine with a less than complete MiKTeX distribution, I typically first run the MiKTeX settings program and change the "Install missing packages on-the-fly" option to No. Then I configure (or reconfigure) LyX. MiKTeX will fail each time LyX looks for a missing package, LyX will mark the document class as unavailable, and installation/configuration will go fairly quickly. Once done, I set MiKTeX back to either Yes or Ask. If I later need a document class LyX says is unavailable, I install just that class and reconfigure LyX.
