Because it is not forbidden ;-) You can do this, the footnote will only not be shown. But there might be LaTeX packages that changes the code so this it will be shown specially in the output. As long as LaTeX don't give an error or warning LyX must therefore allow such things.

together" or connected somehow with a unified table of contents?

Not as a single LyX/PDF file, because this would be unmaintainable. But I plan to provide a HTML file build out of the manuals. A LyX user is currently developing a new LyX2HTML converter which seems to be able to do this.

Currently there are 4 basic manuals:
- The UserGuide that at least gives an overview about ALL features and that often links to the specific manuals. -The EmbeddedObjects manual that explains Tables, floats, graphics, boxes, external material, and program listings in detail
- The Math manual
- The Customization manual

The last two are self explanatory. The Intro manual now also lists them and explains shortly what they are about. (I just updated this section for the next release.)
