I have no experience with any of these languages, but some simple steps:

* Create a minimal example that shows the problem.

* Debug the languages/scripts separately 
  (does it work with just Japanese? ....)
  
* Read the Warnings and Errors under Document>LaTeX log
  (use a minimal example to speed this up).
  
* Try with XeTeX (search at wiki.lyx.org for workarounds for XeTeX with
  LyX)
