I think that obvious operation in this case is completely wrong from the root idea. When you copy an area by clipboard, lyx handles only bitmap image of that area in screen scale. If you expect HIGH quality from PDF - include this file as image and use crop function to allow the portion of the image to be displayed. The problem you may have is that your PDF may have more than one page.
