If you enter "default" to Preferences > Output > LaTeX > TeX Encoding (instead of, f. ex., "T1"), the \fontenc line is ommitted. Of course, this is not ideal, since it applies to all documents. In LyX 2.0, fontenc will not be loaded if XeTeX support is enabled. Jürgen
